Don't Auto Zero, as the Calibrate does the zeroing.
Try this.
Run the calibration. Then type a different tool number in next to the tool change button, and click Change Tool. After it measures the tool, is Z zero correct?

I just tried the tool number with the tool change. z zero was ok.

Ran the job using the calibrate for z zero, it still plunges far too deep in the second tool.

I get the z clearance plane error when its changing tools, is that anything to do with the problem?

Does your g-code have G43 tool length offsets, and do you have any tool lengths entered in your tool table.

The tool change button just calls the M6 macro, and should function exactly the same as an M6 in your g-code.

No, that's just protecting the machine from hitting the limit switch, because the Clearance Plane value you entered is above the limit switch.

And yes, you should change the Clearance plane, so you don't get the error message

Ahh so the tool length length of tool x in the cam (I use fusion 360) has to equal to one in the table used in UCCNC?

No, you do NOT want any lengths in UCCNC, and you can NOT use tool length offsets (G43) with the screenset. G43 should only be used with fixed length tool holders.
If you have any tool lengths in UCCNC, and the code is using G43, then that is the problem.

Ok. That was the problem, when I was doing tests I put 2 tools into the tabe so I could use the tookchange button to run the macro. I deleted them and Boom it worked.
Thanks very much indeed for all the support, you must be an incediby patient man.

One final question (I hope) when it changes to the second tool it goes home, I hit cycle start then it goes to the tool change position. Is this correct?

The macro goes directly to the tool change position, and waits for you to change the tool, and click OK on the popup window.
If it's going to your home position, Fusion 360 is sending it there.
