Can anyone point me in the right direction to setup 2 manual pulse generators , one to control the X axis and another to control the Y axis.
there is mention of MPG A and MPG B in the maual but no real detail on how to use it ?

UCCNC only supports one.
A and B are the two wires from a single MPG.

Damn so I cant make handwheels work , I used to use a mpg contoller but threw it in the cupboard as its a pain to switch axis when manually milling.

The firmware of the motion controllers already supports it, so it will be easy to implement the 2nd MPG, we will do it soon as it is handy for lathes and UCCNC turn will be soon available.
