Noisy steppers

I have retrofitted a Shopbot PRCAlpha with AXBB-E.
From another setup I have steps per unit and when I input them the steppers run smoothly but not accurate, when I do the calibration via the calibrate button I get a much lower number and the steppers make alot of noise but it is now accurate.
Where should I adjust?

The steppers have different noise with the different calibration values because the different calibration will run the stepper on different speeds and steppers usually make different noise at different speeds. This does not have anything with the motion controller or the software.
If your steppers are noisy then try to use a higher microstep mode on the stepper drive.
