I switched to a default screenset and have the same troubles.
I am only working on x axis so far, so have ignored the others.

The error is consistent. Travel in the -x direction is 2.5% greater than in the +x direction.

Charge pumps are running relays to supply AC power to the two switching mode power supplies that drive the steppers.

Ok, but why use 2 relays and 2 outputs for charge pump, one is enough to supply AC power to the two switching mode power supplies.
It seems to me that you wrote that you use a 100 kHz kernel frequency.
Have you tried using a different kernel frequency,
maybe 50kHz or 200kHz. I think the G201x can run at 200kHz?

No reason other than I can? Is there a detriment to doing it this way?

50kHz got better, still a little noisy (sounds like gravel in the gears). 200kHz just caused no motion.

BTW, I just connected my “old” system to the x axis and it worked flawlessly.

Old system is:
UC300ETH -> GeckoDrive G540

I didn’t want to use this original as I thought it might be under powered for new steppers
G540 runs 48v and 3.5a for the steppers.

New steppers are 4.2a with 3.4mH inductance (which would benefit from 60v).

I’m starting to suspect my 2 60v power supplies are very noisy (emi/rfi).

When you had the axis moving with the new gecko and power supplies (but sounded 'gravel-y'), did you spend any time adjusting the gecko drive 'adjust' screw to smoothen out the motor ?

Yes, I did. There was little difference in the low speed sound, regardless of the adjustments.
