Bizarre homing and limit behaviour.

I am having a really hard time sorting out a problem.
On my Y and slaved A axes I have inductive limit switches that trigger at both ends of the axis.

When I'm at the full negative Y travel (-265) the diagnostics shows the Y and A limit triggered and the Home for Y and A are triggered.
If I Override Limits and try to home, the Y and A axes move more in the negative direction.
That doesn't make any sense to me.
If I Override Limits and move the Y and A in a positive direction off the trigger then it homes just fine.
Maybe this is completely normal and if I hit the negative limit I should just move it off the limit trigger and then send it home?

I would be happy to remove the trigger at the negative end but I also can't get soft limits to work.
I want to set my Y soft limit to -264.
This is what I did:
Homed machine to back right. Zeroed all axes.
Jogged to the maximum negative extent of Y, -264.
Enabled Soft Limits on the General Config tab.
Entered -264 in the Soft limit - value for Y and A.
Homed again, no problem but once home the Y axis will not move off home in the negative direction.
Message says that a soft limit has been reached which also doesn't make any sense to me.

I figured out the soft limit problem.
I did not understand what the Autoset checkbox did. When I figured out that it zeroed the machine coordinates then my soft limits worked.

The manual is extensive but lacks the purpose and implications for a lot of the settings.
