UC300ETH-5LPT + UCBB - I/O Setup

Hi,
I'm currently conducting a bench test with a UC300ETH-5LPT + UCBB to learn the software and set up one motor before applying it on the CNC machine.
I have a couple of questions regarding the software and I/O control.

1. The only ports connected between the controller and the breakout board is 1 and 2, still there are indications that a lot of the I/O's on port 3,4,5 is active, what could be wrong here?

2. I try to get a single motor to move just to test the connections and hardware, I selected the Z-axis but I cant get movement or measurement from the outputs of the card, Step, Direction and Enable are connected then I use the jog buttons to move the axis but I get no movement and no voltage from either of the outputs, any suggestions on what I'm doing wrong is much appreciated.
